Having managed a number of huge projects, this was fascinating for me. The spreadsheet is a great idea. I would be interested in your 40 storyboard - is that using stills from all the raw logged footage?
On a recent project, I had about 80 pages of script and about 100 still images. I printed out the images as a Photoshop Contact sheet, laid them all out on a table, and went through the script page by page noting where each image should be placed. Sometimes laying everything out in front of you - immersing yourself as Walter suggested - is the best and only way to wrap your head around the material and make sense out of it all.
